Episode 13: Sight Unseen
SG-1 returns from an archeological site on another planet carrying an ancient artifact that glows and emits strange energy waves. When Jonas catches a glimpse of an eel-like alien life form disappearing through a concrete wall of the gateroom, Hammond orders a security lockdown of the base. However, the alert is lifted when no trace of the creature can be detected. Unfazed, O'Neill heads off on a fishing trip while Jonas and Carter stay behind to examine the artifact. As they work, Jonas sees an alien slither across his arm, but Carter doesn't see the alien and Jonas starts to wonder if he's losing his mind. Meanwhile, O'Neill is chatting with a rural gas station owner named Vernon Sharpe when an eel-like alien flies past his head. Sharpe, however, sees nothing unusual. Back at SGC, Carter determines that the creatures exist in a parallel dimension and can only be seen by people who have been exposed to the artifact's energy.

Episode 14: Smoke and Mirrors
A professional hitman looking exactly like Colonel Jack O’Neill assassinates Senator Kinsey outside a Washington D.C. hotel. O’Neill is arrested and Hammond dispatches the rest of SG-1 to find the real killer. When Teal’c suggests that the assassin may have used duplicating technology to assume O’Neill’s identity, Hammond tells Jonas about a recent security breach in which aliens used mimic devices to impersonate base personnel (Foothold) . It’s soon determined that 12 mimic devices captured from the aliens at the time have since been stolen. NID agent Malcolm Barrett informs Carter that Kinsey was working to expose a group of rogue agents within his organization.

Episode 15: Paradise Lost
Colonel Maybourne, who is wanted on charges of treason, appears at O’Neill’s house claiming to have information about a cache of alien weapons on a little-known planet. When Maybourne reveals that he alone can unlock the weapons, Hammond lets him accompany O’Neill and Carter on the mission. As Maybourne is dialing the combination, he tries to break free. O’Neill tackles him and the two men tumble through an energy field, landing in the middle of a vast wilderness. Maybourne tells O’Neill that the weapons cache does not exist and that the door is a one-way gate to a secret alien utopia.

Episode 16: Metamorphosis
A Russian delegation led by Col. Evanov arrives at Stargate Command to inform General Hammond that Nirrti, the evil Gou’ald queen, is performing experiments on a race of humans from another planet. Their intelligence suggests that Nirrti may be using DNA technology to selectively breed a race of super-human warriors. Along with the Russians is Alebran, a human who has been subjected to Nirrti’s experiments. When Alebran melts into a puddle of goo before their eyes, SG-1 realizes that Nirrti must be stopped. With the Russians in tow, SG-1 gains access to Nirrti’s fortress. Inside, they encounter Alebran’s brother, Wodan, a human who has acquired awesome telekinetic powers through Nirrti’s experiments. They tell Wodan that Nirrti was responsible for his brother’s death, but Wodan believes Nirrti is curing a great sickness that has afflicted his people. Teal’c and Jonas try to arrest Wodan, but they are no match for his telekinetic powers. Nirrti arrives and soon Evanov, Carter and O’Neill are captured as well. They are guarded by Eggar, a genetically altered human who can read minds. Nirrti begins subjecting the SG-1 delegation to her DNA machine, starting with Evanov, then Carter. Jonas is spared the treatment when Nirrti learns that he is part-human, part Gou’ald. When Evanov disintegrates like Alebran did before him, it’s clear that Carter doesn’t have long to live. When it comes time for O’Neill’s treatment, he telepathically pleads with Eggar to look into Nirrti’s mind. At first, Eggar refuses because his people worship Nirrti like a God. Finally, he relents and discovers the dark truth. Upon learning of Nirrti’s deception, Wodan telekinetically strangles the evil Gou’ald queen. With knowledge he acquired from Nirrti’s mind, Eggar reverses the effects of the DNA machine, saving Carter’s life just in time.

Episode 17: Disclosure
The U.S. military covers up the crash of a Gou’ald mothership by saying that the shock waves from a crashing meteor caused a Russian submarine to explode. But Chinese intelligence contradicts the phony story and, with diplomatic pressure building, the French, British and Chinese ambassadors are summoned to Washington and told about the Stargate program. When they are told that the Stargate has been used to visit hundreds of planets, they are skeptical. When the ambassadors learn that the Russians and Americans have been secretly co-operating on the Stargate program, they are outraged. Hammond explains that the Gou’ald are a highly advanced, predatory alien species possessing ships that can attack with devastating force. Senator Kinsey arrives at the meeting and confirms the story to the stunned diplomats. But Kinsey uncharacteristically begins criticizing the "massive blunders" that SG-1 has made under Hammond’s leadership. Hammond and Chekov request full military co-operation from the three ambassadors and beg them to maintain the Stargate program’s secrecy. The ambassadors threaten to go public. When Kinsey suggests that NID take over the Stargate project, Hammond is incredulous, calling the NID a "borderline criminal organization". Some phone research reveals that Kinsey is undermining SG-1 in an attempt to gain control of the Stargate through his new job as head of intelligence oversight. As the irate ambassadors get up to leave, Thor, supreme commander of the Asgard fleet materializes in the meeting room. Thor defends SG-1, crediting Hammond for saving his people, and the people of earth, "on many occasions". Thor also makes it clear to Kinsey that the Asgard want Hammond and SG-1 running the Stargate program. The ambassadors, suitably impressed, finally agree to Hammond’s proposal for increased military co-operation and continued secrecy.
